"The Brain" is the bigger heel, because he always stuck with the heels. He had an entire "Family" whose mission was to kill Hulkamania and win the WWF Championship. Heenan's motivation for wanting to take the title off of Hogan was because he managed the AWA champion (Nick Bockwinkle) whom Hogan never defeated for the title. Instead, Bockwinkle would retain the title because Hulk tossed Bockwinkle over the top rope. Also, Heenan took every possible verbal low blow he could against faces. Even their family members were not safe when he did commentary as evidenced by Survivor Series 1992.
Even at his most heelish, Michaels only pissed off fans in Canada for a match he had little control of. Meanwhile, Heenan was generally hated as the man who had a multi-racial army bent on ruining children's dreams by eliminating Hulk Hogan and Hulkamania from the World Wrestling Federation.
Bobby was the best there is, the best there was and the best that there ever will be as a Manager because in the 80's he was the voice that everybody wanted to see get destroyed at the end of the night and he didn't take anything away from his talent but only added appeal to personalities like King Haku, Harley Race among others inside his "Family". Heenan gets the nod over the arrogant Michaels.
This is more one-sided than I thought it would be. I'll give you one guess who I picked. Sparverine pretty much summed up my opinion of Heenan's work. I f'n hated his rotten, miserable guts when I was a kid.
I havent voted yet but I'm pretty interested to see a case for Michaels here. During the 90's he was pretty hatable as the flamboyant bisexual ******.
How many votes does Bobby need to go to the second round? Score's 6 to zero. As for Michaels, his heel moments pale to his face moments. Fans feel more compelled to cheer for Michaels than they most likely did for Heenan. Except when he got accepted into the Hall of Fame.

Still, Lord Stevenson it'd take alot for Michaels to pop "the Weasel."
Well it looks like it's already over, so I don't disagree.
HBK is one of the greatest Heels of all time, IMO, especially considering he is one of the only guys I've ever watched that can be such a loved guy and still end up getting Heel heat. On the other hand, they were Heel tactics against Flair, Hogan and HBK.
However, Bobby Heenan's genius is undeniable. Possibly the greatest manager of all time.
