Im not sure if I can get this out clearly so bare with me.
Being WWE, World, or ECW Champion means that you are supposed to the the face of your brand. However, as we have seen since the draft, sometimes it doesnt mean you are the face of your brand.World Champion CM Punk has sort of taken a backseat to the upcoming match between John Cena and Batista. Almost every SummerSlam advert is about how their match is six years in the making. Yet, there is no mention about CM Punk going up against JBL. On the Smackdown side of things, Triple H and Khali have taken a backseat to Edge vs Undertaker. The show pretty much revolves around Edge and Vickie. The build up between Khali and Triple H feels more like the build up of a mid card championship match. While Edge plays psycho and mentally tortures Vickie, Triple H and Khali have a fun game of Arm Wrestling over glass.
On the TNA side of things, Samoa Joe is the champion. Even though there is a major rivalry between Angle and Styles, the majority of the main event time is shared between Joe and Booker. There is also developments in what appears to be the makings of a Sting/ Jarrett rivalry, however it first developed from the Joe/ Booker rivalry. Also the Joe/Booker rivalry seems to have developed a side angle between Joe and Kevin Nash regarding Joe's temper not only costing Joe matches, but now starting to cost Nash matches.
Regardless of the storylines and angles, TNA seems to revolve around their champion. In TNA, the champion appears to be the face of the company, but in WWE there are three champions. Its unclear who is the face of the company. In fact the Champions of each brand dont appear to be the focus of their respective brands. Well, Henry and Hardy appear to be the focus of ECW, but one could hardly argue that title is worth as much as the World and WWE Championship.
Taking all of this into consideration, what championship means more to the world of main stream wrestling?
Well it's hard to judge for sure because to me, the WWE as a whole and TNA shouldn't be compared. Yes, they are all ran by the same people but it's almost as if they are different territories apart of the bigger deal. TNA champion is the face of TNA, WHC is (at least supposed to be) the face of RAW, etc.
But the main title always takes a backseat to some feud at least once. Whether it's a huge gimmick match (Lethal Lockdown, for example) or the Royal Rumble. To judge the title now isn't very fair, as RAW and SD's matches are huge. If they weren't big deals but were bigger than the title match, it'd be worse.

I judge a championship by the level of competition surrounding it. That said, TNA has done a good job of building up a set of legitimate main eventers, regardless of wether they should be there or not is another question. The ECW title has next to no competition and the WWE title has even less, but I think we saw immediately after Punk won the belt that there is a lot of main event calibre competition capable of going after the world title. Cena, Batista, JBL and now Kane too, along with Orton once he returns.
It's close between the TNA title and the (WWE) World title, but I think TNA probably does get the edge.

There is a couple things I'd consider. One is the star powr fo the guy holding it. Triple H by far has more star power then Henry, Joe or Punk. The secondly is the best wrestler. IMHO CM Punk is the best of all the wrestlers. I consider how times it's being defended since the title reign started. Joe has since beaten Angle, Steiner & Kaz, KOTM and has retained against Booker T twice. CM Punk has beaten JBL and Batista. Mark Henry has beaten Dreamer. Triple H has beaten Orton twice. So by far, TNA's title has been defended more. Then you have the level of competition, which in my opinion, the World Title wins. TNA still has Sting, Jarret and AJ ready to face Joe where as Raw has Batista, Cena, Kane, Mysterio, Jericho, Michaels and Orton ready to face. Then you have the level that the feuds have reached, which IMO TNA wins for the reasons said above. So I'd have to give it to TNA atm.
