The US has been firing missiles into Pakistan since 2002. Most are right on the Afgan border though so it's never been a big deal. I haven't heard of anything other than these type of bombings, so I don't know what the OP is referring to.
If it turns out that the Mumbai crisis was caused by Pakistani militants though, the USA is going to have a serious dilemma on their hands. Pakistan has been a pretty friendly ally for the United States during the Afghanistan war, simply by letting us fly over their air space. Now that doesn't mean they aren't harboring terrorists, because it seems likely that they are. However India is going to want blood after this, and India too has been a pretty friendly ally with the United States, not to mention, a good economic partner.
Barack Obama is going to have a lot of fun in his first couple of months in office. I wish him luck.
