It's the same deal as when they came across the Dharma folks. However, this time the flashback only went back a few months.
The Dharma people were on the island before them, they had lived there so changed with the island. Kate and Claire came the same way Sawyer did. Thats what i dont get.

The flashes of time takes them to whatever was going on at that time. It didn't matter how long the people were on the island, the flashes could take them to any time period.
