I could probably state a dozen Cena matches. vs. Umaga at the Royal Rumble, HBK on Raw or at WrestleMania, Lashley at The Bash, Orton at SummerSlam etc.
But I'll say either Jame Storm vs. Chris Harris at sacrifice or Undertaker vs. Batista from WrestleMania. Not necessarily the best, but personal favorites.

2007 wasn't amazing by any means. In fact, everything went to shit after Backlash. However, the first quarter did produce some truly great stuff.
Cena had a great year. His match against Umaga at the Rumble was just awesome and really shocked people in how good it was. Some very good, innovative spots, an amazing finish, some great Cena selling etc. Brilliant match that one.
Cena vs HBK produced two great matches. The highly impressive Mania one was overshadowed by an epic performance from both men in the 50 minute RAW match a couple of weeks later.
The 4 way at Backlash was highly enjoyable also.
Cena also did very well in matches with Lashley and Orton, the latter of which I would describe as great, and the former very good.
As for other stuff, obviously the Taker/Batista series ranks up there with the best stuff of the year, particularly their epic showdowns at Wrestlemania and Backlash, which helped Batista no end.
DX vs Rated RKO was also a very good match.
Say what you want about Orton and Triple H, but their No Mercy Last Man Standing match was fucking epic. Had me on the edge of my seat throughout. That's what a LMS should be all about.

That match did so much to change my opinion of both men.

I honestly do not rate the Cena/HBK matches at all. Just my opinion though.
The Cena/Umaga match was brilliant, as was Benoit/Lashley at the Draft Raw.
The Taker/Batista trilogy at the begining of the year was phenomenal, I thought. The 'Mania match was the best of the three, but the Last Man Standing, and the Cage matches were both brilliant.

Batista vs. Undertaker at WrestleMania The New Breed vs. The ECW Originals on ECW (rematch from Wrestlemania)
A really fun spotfest and one of the better TV matches of the year, but I wouldn't say it was in the same league as most of the other matches mentioned, and certainly wasn't a MOTYC imo.
I also think that, as surprisingly good as the Benoit/MVP matches were, and as much as the whole angle worked and helped MVP become a bigger star, the matches themselves wern't MOTYC worthy. WWE had a great first quarter, and they were good matches, but I didn't find them to be anything above good.
The 2007 Royal Rumble match has to qualify for this. Remember how epic the last few mins were?

I havent seen that, is it good? I just saw Jim's link for it and thought it would automatically be good considering the two and the time.
2007 Rumble.... the finishing stretch with Taker and Michaels was epic as allll fuck, but up until that point literally nothing good happened. Not sure wether Michaels and Taker's part was enough for me to overlook the boring first hour.
I think MVP/Benoit from Backlash and Wrestlemania might be worth getting on the tail end of my list, but I would have to rewatch them.
