Off the top of my head, Kurt Angle vs. The Undertaker. Seems to have been mostly forgotten now though.
Not by me. Re-watched that the other day and it held up very well. Great match. I'd say this is easily the WWE MOTY for 2006.
2006 wasn't a great year by any means, and I'm struggling to think of other matches which qualify as great, but here are a few I really enjoyed:
Edge/Foley/Lita vs Funk/Dreamer/Beulah - One Night Stand 2006
This was a hugely entertaining brawl which told a great story, and included great heel work from both Edge and Foley (lmao @ the finish) and a lot of brutality of course.
Mick Foley vs Edge - Wrestlemania 22
lol at Mick Foley being in 2 of my fav matches that year. This was undoubtedly a level below the Orton match from 2 years earlier and I don't think I would go as far as saying this match was great, but it was a very good hardcore brawl.
I'd say there was some really good Cena stuff in 2006. Again I don't know about "great", but these matches were definitely some of the best of the year:

Once again, Tommy claiming most of the matches I would say (except for the first one)
Kurt Angle vs. Undertaker was definately the first match of the year canidate due to the move set and the back and forth melee that consisted.
I'm going to nominate Mr. Kennedy vs. Taker at Armageddon for the hell of it. It was their best match in that series, and it ended a pretty good feud between the two.

How the fuck did I forget that? That was definately a good treat for the WWE fans. It was a great match to help wrap up the year. All eight men, believe it or not, put a great effort into that ladder match. Whether it was a title win or a broken nose, they all came out with the satsfaction knowing they produced a great late match in 2006.
Anyone else remember Benoit/Finlay from Judgement Day?

Wasn't big on the match but yeah, the face explosion was one of the sickest things I think you'll see in wrestling.
Finlay and Benoit had two EPIC matches in 2006. The 5/5/06 one from the KOTR tourny is hands down the stiffest match in WWE history, by the end of it both men have visible welt and hardway blood on the foreheads. The JD match wasn't as stiff but was more epic and had more in the way of story-telling and atmosphere.
I think Rey and Finlay also had some good matches but I could be confusing them with something else.
